Abstract
Coral reef ecosystems in the Philippines face severe threats from intense fishing and habitat degradation. This dissertation evaluated the extinction risk of fishes in the Philippine Marine Aquarium Trade (MAT) using Productivity Susceptibility Analysis (PSA) and temporal genomics. A global PSA framework was modified by including local susceptibility factors. Of the 103 species evaluated, six were categorized as highly vulnerable and 62 as moderately vulnerable, revealing increased local vulnerability and underscoring the importance of local assessments to guide conservation efforts.
Temporal genomics compared historical (1908–1909 U.S.S. Albatross Expedition) and contemporary populations of the MAT-targeted Sphaeramia nematoptera and Pseudanthias squamipinnis, the food fish Parupeneus barberinus, and the non-targeted Pomacentrus brachialis to assess how over a century of environmental change and exploitation shaped extinction risk in reef fishes. Each species had distinct genomic trajectories driven by life history, habitat association, and fishing pressure.
The study of S. nematoptera across three locations revealed increased temporal genetic differentiation and evidence of emerging population fragmentation. Historical populations had greater connectivity than contemporary populations. Neutral nucleotide diversity declined in Romblon, where the MAT was absent. Both the restricted gene flow caused by the Sibuyan Sea Gyre and habitat loss likely disrupted historical migration pathways for this coral-associated species. Results provide evidence of changing connectivity and emerging fragmentation and represent the first documented case of temporal fragmentation in a tropical coral reef fish associated with habitat loss.
In Verde Island, P. barberinus had increased genetic diversity despite intense fishing pressure. In contrast, P. squamipinnis had declining overall genetic diversity while exhibiting the strongest evidence of adaptive evolution and the largest temporal effective population. Meanwhile, P. brachialis had declining genetic diversity despite lacking fishing pressure, suggesting that habitat degradation may drive genetic erosion.
Overall, fishing pressure alone cannot dictate long-term genomic responses. Instead, the influence of habitat association, ecology, oceanographic connectivity, demographic processes, and fishing mode better explains species-specific resilience and vulnerability. Results highlight the value of integrating PSA with long-term genomic monitoring to identify vulnerable species and design effective conservation and management strategies for Philippine coral reef fishes.

Abstract (Filipino/Tagalog): Nanganganib ang yamang-dagat ng Pilipinas dahil sa matinding pangingisda at pagkasira ng kapaligirang pandagat. Sinuri ng disertasyong ito ang panganib na maubos ang mga isdang-batong kabilang sa kalakalang pang-akwaryum ng Pilipinas sa pamamagitan ng Productivity Susceptibility Analysis (PSA) at temporal na henomika. Upang maging angkop sa Pilipinas, binago ang isang pandaigdigang balangkas ng PSA sa pamamagitan ng pagsasama ng mga local salik at impormasyon. Sa 103 isdang-batong sinuri, anim ang may mataas na panganib at 62 ang may katamtamang panganib. Kumpara sa pandaigdigang pagtatasa, mas mataas ang panganib na maubos ang ilang isdang-batong kabilang sa kalakalang pang-akwaryum ng Pilipinas. Binigyang-diin nito ang kahalagahan ng lokal na pagsusuri sa pagbuo ng mga aksyong angkop sa pamamahalang lokal.Ipinaghambing ang populasyon ng mga isdang-batong mula sa koleksyon ng makasaysayang U.S.S.
